I recently went trail riding with a couple friends, we did a few river crossings and my engine got flooded, but after copious amounts of kicking it just wouldn't start. So I got my friend to tow me back to his place, after about 2km my bike started again but it was running really really badly with maybe 10% of its hp. 

After turning the bike off it wouldn't start again. 
I took the spark plug off,( only about a week later) and flipped the bike over got all the muddy stuff out.  The spark-plug was really rusted and badly fouled though...
Put a new spark-plug in and it starts fine and runs fine, its just that once its warmed up it doesn't idle at all .

What could the problem be; should I take my carb off, and check if there's stuff stuck in it? Or just adjust idle speed screws?

Thanks any help will be appreciated

Also, I ride the 125sx and noticed there is like a little air intake gap in the bottom of the airbox, is that meant to be there?

Engine is toast , if you had muddy water in for a week then your bearings will be rusted , probably find the barrel is scratched through the nicasil coating from the sand between the rings and barrel . 

Open the engine and have a proper look at what is going on .

Also find the jets are blocked from the mud , so remove the carb and clean it out properly with carb cleaner and compressor .

I agree with Shawn..if it was really muddy it would warrant a rebuild that is after trying to start it....if it was just clean "river water" you could have gotten away with it had you got to work straight away, draining, flushing carb out etc..dwf...
 
Bummer, its gonna cost your more now..alot more!

Take the bike in let some one have a look @ the bike also let them hane a look @ the power valve. I had the same problem my bike is fine just not hitting power band.

I still have power band and it runs fine it just didn't idle...
Yeah, I literally had no time, had to study.
I really doubt its major damage, If the engine was seized or badly rusted I would not even be able to crank the engine I think?

Oh and I did take the carb off and the power valve bracket thing, from what I saw through the power valve the engine was not rusted and still nicely lubricated. The carb was also not blocked at all.

Remember 2 strokes don't idle like 4 strokes. Just have a look at your barrel. Don't rev it rite.

When you drown a bike, you dont just try kick start it or push start it.
You pull the plug out, turn the bike upside down and drain any water from the combustion chamber and barrel. You do this by putting the bike in gear and spinning the back wheel by hand.
 
Then you dry the plug and attempt to start the bike.
 
Your motor is definitely stuffed. At least you've got corrosion on the bearing races which means failure is imminent. At worst you've bent the con rod slightly by hydraulic locking the motor.
 
I dont buy your "no time" excuse.
You really should have known.

Just one more thing don't try and fix it your self the bike has got a bit of kak I'm only getting my bike back tomorrow I did the same thing will let you know what was wrong with mine maybe it will help you.

Happened to my KTM 125 as well, immediately drained the water.....seized the motor on the following ride...to save you alot of money, while the motor is still cranking, etc...... open it, clean it, or send it to someone to look at it, while you at it do the top & bottom end. Don't continue riding the bike!!!

Thing is I never actually do trail riding, I normally only do MX and the 'idiots' I was riding with said it would my bike would be fine. AngryAngry
